Documentation:
- Metadata filters containing ! use single quotes, to avoid bash history expansion.
- Fixed markdown code blocks that displayed incorrectly.
CLI commands:
- config add: re-adding an existing project prints a plain message instead of a Python warning.
- dimensions create-metadata-template: writes Unix (LF) line endings.
- files ls --tsv: output is now actually tab-separated.
- files stream: no more BrokenPipeError message when piping into head or similar.
- query vcf: a view -s placeholder now works in any step, not just the first.

Notable changes¶

Maximum run times set for user queries. (query tsv: 10 min, query vcf and dimensions update: 10 hours)
Prevent multiple queued dimensions update jobs for the same project from entering the queue (to avoid wasted compute).
Optimise DivBase for running with multiple workers given that DivBase tasks take a "long time" to run.
Documentation has new sections on maximum run times and troubleshooting failed jobs.
divbase-cli help text improved for several commands.

The admin panel's task_history view now shows task_name.

DivBase server deployment notes¶

Requires a database migration (adds task_name to task_history table).
New optional env vars added: SAMPLE_METADATA_TIME_LIMIT_SECONDS, BCFTOOLS_QUERY_TIME_LIMIT_SECONDS, VCF_DIMENSIONS_TIME_LIMIT_SECONDS.
Workers configured to take one task at a time, and long/slow tasks use late acks, so a busy worker doesn't hold on to queued jobs when other workers are free.

This is the first release of DivBase for external users. DivBase is currently being tested by a limited number of users, so expect features, commands and documentation to change in upcoming releases as we incorporate feedback.

DivBase allows you to¶

Store all your variant data and metadata in one place - a single, centralised store for all VCF files and sample metadata from your research project.
Collaborate and share data with colleagues and collaborators, with full control over who has access to what.
Query across all your VCF files at once, or narrow down to a subset of your choosing.
Filter on variant data and sample metadata in the same query - no need to join results together manually.
Integrate the system into your pipelines and HPC jobs - use DivBase programmatically wherever your workflow needs it.
Keep all files under version control and backed up.
Checkpoint the state of your project's files to refer back to at a later date - making your research more easily reproducible.

Getting started¶

Get access: DivBase is currently only open to a limited group of test users. If you would like to take part in testing, email us at datacentre@scilifelab.se. If you have already been invited, create an account at the DivBase web interface and ask your project manager to add you to their project, using the email address you signed up with.
Install divbase-cli, the command line tool for working with DivBase from your own computer or a HPC cluster:
